Yes an ATX case can be used with an ATX motherboard. The size is a standard for a reason. The same goes for using an ATX PSU in an ATX case. The size is a standard. The case is also more than enough for a relatively standard sized CPU cooler. It's definitely enough to fit a fairly tiny GPU. I mean it's big enough to fit most RTX5090 models.

yeah everything should fit perfectly fine
the case supports full ATX motherboards, so the b550 gaming x v2 will fit no problem. your GTX 1060 will also fit easily since that case has tons of GPU space, and the corsair cs650m is a standard ATX PSU so ur good there too.
the thermaltake cooler is also small enough for the case and works with AM4, so no issues there either.
honestly its a pretty solid combo overall, especially if ur reusing parts to save money. only thing id maybe say is that the gravity a2 cooler is kinda basic, so if later on you get a hotter cpu like a 5800x, you might wanna upgrade the cooler eventually.
but as it is rn? yeah ur good to go man
