OneDrive to SharePoint

Hi All,
Our MSP setup our organization years before my time of a single user account that houses administrative folders as well as department folders under one paid business premium account’s OneDrive as the “main” folder of the org. This has created a huge mess of files and folders that is unstructured and huge. I have implemented department SharePoints and the sort to have files be housed there going forward.
However the issue is, there’s literal hundreds of thousands of files that need to be moved. What is the best way to go about this without the worry of permissions being broken, etc.

Figure out your structure and permissions first, then migrate the files into the correct structure. Don't try and retain jacked up permissions during the move.
Use a 3rd party tool for reporting and the migration, ShareGate, Avepoint, etc.

You’ve done the work providing them the sharepoint, you CAN do the work to migrate it but as you say, you don’t know the data. So the data owners need to take part, could be as simple as having them use the move function in onedrive and targeting the sharepoint. I wouldn’t be the one shifting the data if it’s all one big bundle of everyone’s, they need to provide input.

We did a similar migration recently after OneDrive folders became a complete mess across teams. The hardest part honestly wasn’t moving the files, it was permissions, duplicate content, and people storing business docs in personal OneDrive spaces for years.
We ended up cleaning the data before migration instead of blindly copying everything, which reduced the total storage footprint by almost 40% and made SharePoint search way more usable afterward.
Biggest lesson for us was to standardize folder ownership and permissions early, otherwise SharePoint turns into the same chaos just in a different place.
Are you doing a full org-wide migration or just moving specific teams/sites first?
