https://en.wikivoyage.org/wiki/Urban_camping_in_Japan has a wealth of information about sleeping rough in Japan, as well as specific examples of safe and free places to stay.
If you have a bit of money, you can also try internet cafes, which have a wide range of facilities included in the meager price.

I didn't know they'd let you do one way tickets to Japan without a special circumstance. Did you have one?

Get a tent, and go on a Buddhist pilgrimage trail. Kumano Kodo, Shikoku 88, or something else. A friend did it some years ago. Faithful Buddhists see you and press a few yen in your hands to make merit. He walked for free net of these donations. Some say its costs $25/day for expenses these days.

Look for capsule hotels, basically just a cubby hole with a mattress and a privacy curtain. There are ones of varying quality., probably one of your cheapest actual sleeping options.
