For clarity: the car Clarkson owned was a “GTV6”, first gen. There is a “GTV6” that is a FWD coupe, but that’s the second gen, then there is the “GT V6”, but that is a 2000s FWD Coupe, so that also isn’t the one.

I do not remember the fate of the Alfa (post the soecial where he had to mend the prop shaft), but I wouldn’t be surprised if he still had it.

I don’t know how old you are, but remember the LFA was a very hard sell. No one wanted a half-million dollar Lexus that didn’t really have the supercar look. Also at the time everyone was up in arms about “flappy paddles”. There’s quite a few articles out there about the LFA being a bad sell.

Not at all the case. They struggled selling them all. Lexus sold brand new models years after it was released. They refused to come off on price as it was already a losing endeavour for them and people really didn’t want them.

Clarkson (and to a lesser extent, Hammond) seem to have a weird thing against Japanese cars, despite them praising the LFA, the GT-R, the 86, the Impreza STi, the Evo, and the CTR. It might be a generational (geographical?) thing, since most of the car guys I know are really into JDM, but the trio (minus May's love of Honda) seem to cover them professionally but don't have much love for them on a personal level. Meanwhile, they'll spend entire episodes telling me how wonderful the Fords of their youth were wonderful...and them show me, visually and verbally, that they are/were utter garbage. So they love old Fords and Lancias, despite the fact that they were famously poor quality. But then they'll go on about how wonderful Toyotas and Nissans are...and then aren't interested in them. I love the trio, but it's never made sense to me.

I think it makes perfect sense. Over the course of the show, they explained on several occasions about the soul of cars and machinery. The Or lack thereof.
They made a DVD on it ("Top Gear: Cars with Soul")
and Clarkson wrote a book about it ("I know you got soul")
Alfa famously had it. Lancia certainly did. Ford arguably too. Those weren't just cars, computers or appliances - those were vehicles with human qualities, explicitly including faults and issues, seemingly their own mind, arguing with you on occasion and not always acting the way you want them to. Yet forming an emotional bond with you, growing close to you and getting a special place in your heart.
I conpletely understand them - and I have owned multiple Alfas, and had a Lancia in the family, and enough Fords to tear up during Grand Tours 'Funeral of a Ford'.
In their (and respectfully my) opinion, Japanese cars fundamentally lack soul. They may be extraordinarilly well engineered and work exactly as they're supposed to and be able to go above and beyond as seen on the indestructible Hilux. Yet, it's partially that 'excellence', that makes them boring, uninspired appliances.
And you can see that theme continuing, even in Clarkson's Farm. Clarkson knows that Kaleb's choice of Tractor (Claas and New Holland) is arguably the most efficient and sensible option. But he doesn't want sensible, he wants something exciting, even if it causes head- and heartache on occasion, hence his Tractor is a Lamborghini.

Your statement suggests to me that geography and age plays a big role in this. I don't share the trio's love for Fords or things like Triumph or MG. The Fords available in my market and era have mostly been shoddy econoboxes...which to your point, the Japanese are far better at building. The exception being a Focus RS or a Mustang.
I'm not sure I'm sold on their soul argument...otherwise why would they go on and on about Hammonds two special Subarus, or May's wrecked Evo? Having owned both of those cars over the years, I'm struggling to see how they lack soul. Or do they truly believe Miatas lack soul because they're actually properly built and relatively reliable?
One of Clarkson's most favourite cars is the VW GTI. My close friend has one, and I've spent time behind the wheel and sitting in many variations of them before. It's a great car...but I don't see an obvious presence of soul in an MK7 GTI versus my FK8 CTR. Yeah, the Giulia Q4 is a beautiful car, I'd agree. But I dont agree with their take on Japanese cars in general. Ever seen a Cosmo Sport or a Honda Beat? Those are joyful cars, something I don't really see from a Ford Cortina.

No doubt. Fundamentally I think it comes down to two / three things:
That may apply to Fords which played an important part in family life but weren't particularly inspired by themselves. I.e. my first Fiesta, where the Stereo was worth more than the rest of the car and that I have "romantic" stories of breaking down with. Or my cousins Escort XR3i that was used for street racing. Or the 300.000 mile Mondeo I bought when I moved to England, that just wouldn't die.
Those european Fords though, as boring as they may have been on paper, were honestly great fun to drive too. With good handling and driver engagement they were a rather different animal than for example american Fords I had as rental cars.
Basically, a love/hate relationship. Your car has a ton of issues or perhaps even breaks down regularly, but the way it makes you feel makes you put up with it and you still love it. That was true for my Fiesta, that was true for my Alfa 33, and to a slightly lesser extent for my Alfa 156.
That was not true for my VW Polo, my Nissan X-Trail or even my Mustang GT. They too had issues, but those were just annoying. Those cars didn't have redeeming qualities that made you feel special and love them regardless.
But it was true for the LFA, as Clarkson wrote in this column:

I completely relate to that and frankly I even think the same - the car I most regret selling is my Alfa. Believe it or not, when I owned it, I once had a pedestrian stop after I park, asking if he could give the car a kiss on the bonnet. He told me he once had one and misses it. He did, and I thought it was funny and a bit weird at the time - I didn't get it back then, but I totally get it now and in hindsight.
And because most Japanese Cars are supposed to be extraordinarily realiable, they're kind of disqualified by default.
Of course there are some hugely exciting Japanese cars out there - but admittedly I simply don't have any first hand experience with Japanese cars that may have soul. I believe the EVOs have, I adore those and the EVO VI was my dream car for a very long time (it somewhat still is). But I never got to drive one. On a smaller scale, I adored the Honda S2000 or perhaps something like the Daihatsu Copen. And on the high end, of course the LFA. But unless I introduce issues trying to modify them, I wouldn't expect them to be riddled with faults. I would think they just work, and that's practical - but a bit boring. That may be true for the vast majority of cars nowadays,
Finally, between nostalgia and modern reliability I too agree that I struggle to see soul in a Golf VII GTI and even doubt about that feeling in a Giulia Q4. The last VW with soul to me was the Scirocco of the 80s, Golf 2 GTI... maybe Golf 3 (GTI/VR6) and Corrado. For Alfa anything post 156 became it bit 'more normal' too. Ultimately I struggle to identify soul in any, reasonably affordable car being sold new today.
